Are you sure that the application is gone and not moved to another homescreen/application menu?

Check that you haven't disabled the application. Go to settings > apps > all > scroll to the bottom. If you find messaging in the bottom > tap it and enable it.

Impossible,it cannot be removed as it is default.Settings-apps-all-messages.

Yup it is my phone messages not shown up, im very confused now.
Is because my xperia has rooted?

I am not informed into rooting,but I think that if you search for the apk,you will be able to install it.
